Mass-spectrometry confirmation of peptide identity
Mass-spectrometry confirmation of peptide identity

Short answer
Mass spectrometry (MS) confirms identity by measuring the mass-to-charge ratio of ionised peptide molecules and comparing the deduced mass with the mass calculated from the sequence. A match within instrument tolerance supports correct identity; it does not by itself quantify purity or content. [1]
At a glance
| Term | Definition / specification |
|---|---|
| Common ionisation | Electrospray (ESI) or MALDI |
| Observed | m/z values; ESI gives multiply charged ions [M+nH]n+ |
| Compared with | Theoretical monoisotopic or average mass |
| Supports | Identity and detection of major impurities |
| Cannot distinguish alone | Isomers with equal mass (e.g. D/L residues, some sequence swaps) |
| Often paired with | HPLC (LC-MS) and MS/MS fragmentation |
Reading a spectrum
An ESI spectrum of a 3 kDa peptide may show peaks at [M+2H]2+, [M+3H]3+ and so on. Deconvolution converts these into a single neutral mass for comparison.
Tandem MS
Fragmenting the ion (MS/MS) produces b- and y-ion series that read out parts of the sequence, adding confidence beyond the intact mass.
FAQ
What mass tolerance is acceptable?
It depends on the instrument; typical literature ranges are a few ppm for high-resolution instruments and about 0.1–1 Da for lower-resolution ones [1].
Can MS detect every impurity?
No. Some contaminants ionise poorly or share mass with the target, which is why orthogonal methods are used.
