TFA or formic acid? Mobile-phase additives in peptide LC-MS

TFA (0.1%) is the classic additive for UV-detected peptide HPLC because it pairs strongly with basic residues and sharpens peaks, but it suppresses electrospray MS signal. Formic acid gives much better MS sensitivity with broader peaks. Difluoroacetic acid (DFA) is a compromise. The additive changes retention and peak shape, so it must match when comparing chromatograms.

Why does TFA suppress MS signal?

TFA forms strong ion pairs with protonated peptides in the gas phase and raises droplet surface tension, both reducing the number of free peptide ions reaching the detector. Studies have quantified this suppression and tested remedies such as post-column addition of other acids or solvents.

What does this mean for a CoA?

  • The HPLC purity trace and the MS identity data may come from different runs with different additives.
  • Retention times and impurity separation differ between TFA and formic acid methods; do not compare chromatograms across them.
  • Ask which mobile phase was used if you plan to reproduce the method.

How does Sable document lots?

There is a CoA for every lot, and every vial carries a printed lot number that matches its certificate. A CoA is emailed within 2 hours of a request.

Frequently asked questions

Why is TFA used in peptide HPLC?

It is a strong ion-pairing agent that sharpens peptide peaks and improves resolution for UV detection.

Why is formic acid preferred for LC-MS?

It suppresses electrospray signal far less than TFA.

What is difluoroacetic acid used for?

As a compromise additive giving better peak shape than formic acid with less MS suppression than TFA.
